A metabolic pathway diagram connects metabolites and reactions within or across pathways, with compartments and arrow directions showing how the selected routes relate. Metabolic Pathway Diagram Generator Features

Use SciFig to work with the specific inputs, labels and exported outputs described below.

Connect central-carbon pathways

SciFig’s metabolic pathway diagram generator shows connections between glycolysis, pyruvate, acetyl-CoA and the citric acid cycle. The cross-pathway view gives context for where a metabolite leads next, while dedicated glycolysis and Krebs tools can explain the individual pathway steps in greater detail.

  • Connect multiple pathways
  • Locate key linking metabolites
  • Keep the overview readable

Show the Cori cycle across tissues

Choose the Cori-cycle view to separate muscle from liver and follow the lactate–glucose connection between them. Compartments make the transport relation visible, rather than implying that every reaction occurs in one undifferentiated space. Keep tissue labels with the exported panel.

  • Separate liver and muscle
  • Follow lactate transport
  • Show the glucose return route

Edit reaction directions

Change the supported connections and choose a directional or reversible arrow where appropriate for your schematic. SciFig keeps connection endpoints attached to the selected metabolite nodes. The diagram records the route you specify instead of calculating a flux distribution from the network.

  • Edit source and target nodes
  • Choose reversible arrows
  • Keep endpoints attached

Export a pathway overview

Edit metabolite names, the figure title and colors, then download SVG or PNG. Save JSON settings to retain the chosen network and compartment labels. The local editor supports an annotated overview for explanation without inserting invented reaction rates or measured flux values.

  • Save the network settings

How to Create the Diagram

Follow the local controls to prepare the metabolic pathway diagram from your input.

  1. Choose the network scope

Select central-carbon connections or the Cori cycle. Use the first view to explain relations between pathways and the second to explain the liver–muscle exchange. A focused scope keeps the network from becoming an unreadable list of every metabolic reaction.

  2. Set metabolites and compartments

Read and edit the metabolite names used in the selected view. Retain muscle and liver labels for the Cori cycle so transport arrows can be distinguished from reactions occurring within each tissue.

  3. Adjust the reaction connections

Choose source and target nodes for supported connections and set the arrow direction or reversibility. Keep the diagram consistent with the metabolic route being discussed. Colors and labels provide additional grouping without replacing the arrow meanings.

  4. Export and preserve the network

Download SVG for a scalable network panel or PNG for a presentation. Save JSON settings with the figure to reopen its nodes and connections. A later revision can change the explanatory labels while retaining the selected network scope.

Ways to Use the Diagram

Choose a focused figure for the question and document you are preparing.

Central-carbon connections between glycolysis, pyruvate, acetyl-CoA and the citric acid cycle

Introduce central metabolism

Use a cross-pathway overview before explaining an individual reaction sequence. Key metabolites and connections give students a reference for how glycolysis and the citric acid cycle fit into the broader system.

Teach the Cori cycle

Show lactate moving from muscle to liver and the glucose return connection. Separate compartments help the audience follow the inter-tissue exchange rather than reading the loop as a single intracellular pathway.

Connect pathway-specific panels

Place the overview beside a dedicated glycolysis or Krebs cycle diagram. The overview explains the connection between pathways, while the companion panel can show the detailed reactions within one route.

Discuss reversible connections

Use a supported reversible arrow to explain the direction convention in a network schematic. Keep the arrow legend and metabolite labels with the figure so the distinction remains visible outside the spoken presentation.

Prepare a metabolism seminar

Create a focused diagram for the set of connections discussed in the seminar. A readable network panel helps the audience locate the metabolites and tissue compartments referenced in the surrounding explanation.

Share an annotated network

Save the network settings for a collaborator who will update the figure labels. They can reopen the same compartment arrangement and connections, revise the terminology and export another version without tracing a raster image.

How Researchers Use SciFig

Our overview needed a metabolic pathway diagram connecting glucose, pyruvate, lactate and mitochondrial metabolism rather than another isolated glycolysis figure. I selected the central-carbon preset and edited the labels. The SVG gave our discussion a shared map of the connections, with the separate pathway details left to the specialist slides.
